If you find the water only after driving in the rain, it is possible that there is an open seam in the underbody that is letting water splash up into the trunk area from one of the rear tires. You asked what you can do to avoid this sort of problem - can I suggest you consider moving to the southwest? It would certainly be of benefit to your cars.
