That could be that the rubber mounted pulley sheeve on the Harmonic Balancer has moved forward some. You might want to check that. This could be.. was the mis-alignment just the water pump? If the crank pulley was off then the alternator, ps pump and or a/c compressor pulleys wouldn't line up either.
