If they are pulsing that is an indication of warped rotors. If they still pulse after cleaning they will need to be turned. That in itself is a possible issue as many shops don't turn them anymore but just replace them instead
You probably just have some surface rust. Sandpaper it down , maybe some " brakkleen" spray on the pads to get the embedded rust out, and that should take care of the pulsing. . That is, if they were new rotors or surface ground........................--.....MO
