I just looked at the '65 service manual ( I don't have a '66) on power steering.  The steering shaft coupler is splined onto the input shaft to the steering box.  This is where the adjustment for something as large as 90 degrees would take place.  I ran into this same problem back in 2011 when I had my 300G box rebuilt.  I'm pretty sure the pitman arm is a keyed spline on the '66, and I doubt the tie rod ends would be out that much.  You don't say exactly what work was done but I'd be looking at something that got changed during that process.  I'd focus on  the steering shaft coupler.  As you say, you can't just move the wheel on the spline, it is keyed.

Had new parts installed on 1966 300 and dealer can not center steering wheel.  It is off 90 degrees!!!  Isn't this a simple fix?  You can not just recenter the wheel as it is indexed.  What do I tell the dealer?
