While the engine and transmission can be installed as a unit, the way the FSM recommends is much easier, and probably results in less "collateral damage". That recommended method is to install the engine first, being careful to provide support for the engine at the rear so it does not stress the front engine mounts, then install the transmission from under the car. I've done it both ways; if I am stripping the complete front end off the car for some other reason, I do remove the whole assembly in one chunk, but that takes some really good lifting and positioning equipment to do it safely and without damaging anything.
