Dan, I do two things, actually three. 1- get a digital camera, they are cheap and provide the visual clue of how things were and came apart. 2- Go to the local Dollar store and get a bunch of zip lock bags for parts. use one for each component and lable with a sharpie pen, that is, "67 Imperial Left Front Fender", or " 67 Imp Grill". Then you can just throw them in the trunk, a box or a corner until you are ready to use them. Obviously if you are only doing one car at a time, you can skip the year/make (sigh) Its a bit-- trying to put a Imp fender on with Chevy parts.... Don't even ask how I know that... 3- Get a junkyard pen ( Mc Master car, most machinery suppliers). these things write on ANYTHING and are good for labling larger pieces. It's VERY important to label things as they come apart. These projects always take 4 times as long and cost twice as much as you have planned. And you WILL forget where you put something or what something is/ where it goes/ etc. Trust me.
