Certainly you should check the adjustment of the brake assemblies themselves at this point.
Your post just says 'new master cyl.',not specifying if it's original type single or a conversion to dual master cylinder. If it's the dual drum-brake type master cyl. (as used in late 60's/early 70's cars),those were intended for cars with single wheel cyl.'s in front,and using these cylinders on 55-61 cars with dual wheel cyl.'s in front usually requires an aftermarket proportioning ('check') valve to get proper brake pedal 'feel' and function.
