I had the same setup on my poly the cam timing gear was on the top and the crank gear on the top the engine ran just fine. inorder to realign it I rolled the engine over bringing the cam gear mark to the bottom removed the chain then rolled the crank 180 briniging the mark back to the top and after putting everything back on checked everything and seems to be the same as before everything seems to finction as before I started. I have no idea why it was done this way and don't suspect anything done to the engine or timing but who knows. I guess someone knew what they were doing because it worked.
