I use a product called a rust converter. Supposedly it makes a chemical change in the metal and it cant rust from then on . I have used it on several products with good success. 
IYou clan off all the loose stuff and get as much as possible out of thr rusty area. then apply a coat of this stuff and leave it overnite. It goes on like cream or hick milk and is white but in the morning it is black like gun metal then you just finish the job as normal sand prime a sand putty and sand and paint . In fact i just did the door bottoms on my V10 94 Ram as they had a bit of rust after 11 years sitting outside. but had no holes in them.
