I'm pretty sure that was the case with all 4-speed cars in 1965, including the B-bodies (don't know enough about the A-bodies to comment). The factory stamped floor pan accommodated the 3-speed manual (column shift) and the Torqueflite, but the floor had to be cut open and the "hump" added to accommodate the shifter on the 4-speed. You should have an extra piece of stamped sheet metal covering the hole they cut in the floor. This piece is stamped with a rectangular opening surrounded by 8 screw holes where the lower shifter boot attaches (or the upper boot in the case of bench seat cars). It was welded in and seam sealer applied similar to where the front and rear floor pans meet under the rear seat. I converted my '65 Polara and my brother converted his '65 Belvedere from 727s to 4-speeds. We both had to find the floor pieces from donor cars to add on to ours and cut the hole in the original pan like the factory did.
