Nothing beats a good polyurethane sealer that warms up in a caulk gun, like what they use for modern vehicle windshields. The rubber gaskets even take some of that in the corners per the fsm. I like to place a little in the groove where the gasket  abuts the metal just to be safe. Use the black primer in a can regardless to be safe.

I'm replacing a broken quarter window on my 1960 Chrysler Windsor wagon. I'm going to use butyl tape around the window opening but looking for recommendations for sealer for the glass channel in the rubber and also what cement to use to fix an open joint on a corner.
